Yes. When you use the migration tool, in the configuration step, you can choose the product price type you want to migrate: Tax excluded or Tax included.
*Note: if you select the Tax included option, the migration tool will select the first tax rate to add to your product prices. If you have different tax rates for each product, consider choosing the Tax excluded option so that the products will be taxed differently on your new store.
